Nate, you gotta be more specific - which version of the Justice League? Captain Atom, J'onn J'onnz, Batman, Booster Gold, Max Lord, or currently Aquaman seems to believe he's in charge. I've never read any pre-CoIE JL, but both Supes and Bats always seem more like part-timers so I don't think I could ever consider either of them really the leader. From 1996 onwards it's been the 2 of them in the JLA; and other than the Detroit era pretty much the entire time before that. They both also had separate stints as leader in Maxwell Lord's JLA even. Plus there's the animated version. Might be a bit of a dodge but both of them? I believe the league would collapse before long without either of them. Superman provides the strength and morale boost whereas Batman provides the tactics and smarts not to forget he is probably the person the world would call on if any member went rogue due to all his plans revealed in Justice League: Doom.

Except that Superman never even joined (post-CoIE) until right before he died and when he did finally join, Batman had left quite some time before that - niether was a member for a rather long time post-CoIE until Morrison started JLA. When Max Lord reformed the Justice League post-CoIE Bats joined right away but then very quickly left, Supes didn't join until several years later. That's more time on the JLA than not on the JLA, even if we're counting just Post-Crisis. Let's put that aside and say neither of them are the leader, then. Morrison's JLA - Batman (until they kicked him out for being a dick). Current Justice League - Cyborg? I haven't read Justice League Dark. Booster Gold was unquestionably the leader of the very short lived New52 JLI. Not sure who is even going to be in the new Justice League America title that starts soon (next month?). I have read a lotta Justice League.
The best Justice League leader, IMHO, Is J'onn J'onnz.
Superman and Batman seem to be, as ridiculous as it sounds, role players in the league.
Supes is simply too...well...too righteous and ultra powerful to be an effective leader (Note: Thor has never been an effective leader of the Avengers either.) Bats is too....impatient with other supers and too inconsistent (he's always worried about his personal cases more. It's almost like he chooses League cases that he deems high enough priority and ignores the rest) to be a great leader.
J'onn, though has shown the ability to mentor and really lead all the super heroes you can think of. Plus he has the respect of Bats and Superman and Wonderwoman...which means he has everyone's respect. Plus he has a fine tactical and strategical mind. And, last, but not least, J'onn puts whatever is in front of him high on his priority list (whether it's Gypsy crying about her lost mother or bats betraying the league or the friginn' Mageddon device. J'onn can be counted on.)

I never really thought there was a real leader of JLA even reading the new 52 I still don't.
