While visiting the Legion of Super-Heroes in the 30th century, Superboy visits an archaeological site and discovers a tablet inscribed in Kryptonese referring to an ancient Kryptonian colony on Earth! Curious, the Legionnaires take two time spheres to the distant past -- one to Krypton, and one to Earth.
On Krypton, Superboy his team discover a group of scientists wanting to leave the planet to colonize Earth, since the Kryptonians of the time have outlawed science. The Legionnaires help build the ship, and they travel to Earth, only to find the other team has discovered another colony from Vruun building Atlantis! The two groups of Legionnaires meet and end up on opposing sides in the coming war!

The Legionnaires use their powers to aid their chosen sides in the war, but when colonists start dying, the conflict escalates, and the Legionnaires begin to look for a solution for the conflict. Brainiac 5 discovers the atmosphere is slowly killing the Atlanteans, so he develops a way to turn them into Mer-people. Star Boy sinks the city, and the Atlanteans leave the surface to the Kryptonians. Returning to the 30th century, Superboy uncovers the colony's archives and learns their unhappy fate.
